I've just come across Transport Direct - http://www.transportdirect.info/web2/ (also accessible from the Chiltern DC website). Put in your start and end points and the time you want to travel and it tells you how to do it by foot/bus/train or by car. Seems to have all the timetables and all the train fares, though bus and tube fares seem to be missing at the moment. Also direct links to buy the tickets, including all the usual discounts.
A few quick tests indicate that the results are sensible, so it looks a very useful site.

Indeed, gets my seal of approval. It can occasionally be a bit clunky, and it is fiddly to alter one element of your search without starting a whole new search but it was an absolute lifesaver at work and consequentially I use it myself fairly frequently.

I've had a go and it seems to have given me a time for a bus back from work an hour later than it should,being that there a buses at least every 10mins it seems quite odd.One website I find to be better at planning travel is :

This is a good website which does have the odd foible. The issue with timing inaccuracies are more to do with the private companies not keeping their timetable information uptodate (integrating all this for tranportdirect must be a challenge).
